Bus would be cheaper than Via Rail, but nowhere near as comfortable. I'd go with the train and at least earn points on their Préférence program.
There is a Westjet seat sale going on, so you might be able to get a cheap ticket from Hamilton or Toronto (Pearson). However, with taxes and fees, it isn't likely to be cheaper than a train ticket. Also, for the amount of time it would take you to get out to the airport, check-in and wait for your flight, you might as well spend it downtown or on the train.

Best way to get to Ottawa from Toronto?
Excluding driving/renting a car... what's the best way?
Via rail seems to be $131 for union station -> ottawa (return trip)... which is quite reasonable...
But I'm wondering if there are flights that are a similar price? Perhaps ones flying out of toronto city centre airport or hamilton?
