If you're ok with not having a portable hard drive, sure go ahead.
A portable hard drive should only have two connections (power and USB).
Leave it plugged in but powered off. Problem solved.

You could make sure the one in the external is good:
Do you know the brand, model, serial, firmware of the one in the external? I think you can use AIDA32 or Everest (both freeware) without having to open the enclosure. Then you could google its reliability and issues before you decide to take it out and put it in your desktop.
And also test it's health regardless of make.
